Hmmmmm Ultimate has a lot of music, so it's surprising that they have any missing but the two I can think of right now are:

Katamari on the Rocks from Katamari Damacy. This would go in the other section, but it would be so great to hear while fighting. And now that the Prince appears in Pac-Man's taunts, it makes me even sadder we didn't get it.
And World Bowser (This might be in the game actually, but oh well). It's such a groovy song and I love it.

I feel like taking a snippet of DJ K.K's concert in New Leaf was a missed opportunity to get more upbeat AC songs into Smash. That and the radio versions of his songs.
I'm a little biased but Super Princess Peach deserved at least one song in there too. Between Boss Fight, Tag the Flowers, and Fury Volcano 2, there must be something that worthy.
There's also the glaring omission of Xenoblade X. I haven't played it but the Skell flying theme is a bop and the game deserved something.

I am still utterly surprised that the boss theme from Pikmin 2 is not in Smash.

Not only is it a Pikmin song that fits the fighting theme of Smash, it's iconic to the series, and being one of the only reoccurring tracks in the franchise.
It feels like the most obvious track for the Pikmin series to have....



I'm also kinda mad that Aquatic Ambiance isn't in the game in any form, but that's just me.

I know its a slow, relaxing song, but they could always to a remix like this:
