Who are you thinking? I can't really see any of the protagonists of the SMT games, definitely not Persona, getting in so, like, who? Jack Frost? That's the closest thing they have to a mascot. Although Etrian Odyssey is an Atlus property right? I suppose a character class from those games could make it.
If not an SMT or Persona character then I highly doubt we'd get anyone. I didn't really have anyone in particular in mind really, just thought a character from them would be interesting. And why not Persona might I add? Given how popular it is I actually think someone like Yu could fare well now that we have someone like Cloud. He did appear in the 3DS game Persona Q, so he has some ties to Nintendo even if it's not much.
Granted I don't think an Atus character is likely, but Yu seems like the standout in the same way Cloud is for FF. I could be way off though as my only SMT/Persona experience are P4 Arena, Persona 2: EP, 3 and 4 (all of which I've yet to finish.) That's just my assumption since Persona 4 has remained pretty relevant over the years with the original, Golden, Arena, Ultimax, Q, Dancing All Night, and the two anime adaptations.
If not Yu then I'd say Jack Frost (he's not close to being the mascot, he
is the company mascot btw), though that'd feel odd to me to be honest. He's not really more important than any other demons when it comes to the games themselves, with the exception being that one Jack Bros. game on Virtual Boy, which doesn't really help much. But then again he's still fairly iconic and being the company mascot might give him an edge despite his role not being too prominent.
And if not those two then I honestly don't know enough about SMT to know who'd be a good pick. Given the series legacy I think picking someone from the classic games over Persona would be nice, but I thought that would the case for Final Fantasy as well and yet here we are with Cloud. (Not that I'm complaining btw he was a wonderful surprise.)
As for Etrian Odyssey, I know next to nothing about that series, but I don't think they'd skip over SMT/Persona since that's their biggest franchise. Overall, as I said earlier, I don't it's very likely we'll see an Atlus character as of this point, and trying to predict who they'd even go with is fairly difficult as well.

A little disappointing, honestly.
Like with NonSpecificGuy I just don't know anything about Digimon outside of Agumon, and a few others I've happened to stumble across. I do know that the original Digimon was a Tamagotchi style digital pet, toy thing. I'm not sure if Sakurai would count that as a video game though. We do have ROB, but that's first party, so I don't know if he'd do the same for third parties.

This. If there's a game I like speculating about as much as Smash it's this non-existent, fan dream. Hopefully they'll allow it to happen someday.

I don't blame you at all. Especially since it's usually used in shallow judgment to discredit a character and deem them unworthy without ever looking beyond the surface.
The music alone makes we want to try Etrian Odyssey now. And I agree on the sword argument. The weapon they use doesn't matter, it's how they use it. The only reason I can find as to why it may feel to many that the sword characters play similarly is because we have 3 clone/semi-clones with
, but that still leaves 8 unique play styles among the sword wielders. (9 if you want to count the Mii.)
